You can gain skill points by upgrading your Commander level. And to increase your Commander level, you can do the following:
1- Gaining EXP points from completing missions.
2- Defeating rebel forces, upgrading buildings, defeating rebel camps, and other activities.
3- Use Commander EXP items from your inventory, which you can obtain through various means, such as events.
